Control Center settings, to add more options in Control Center such as Cellular Data, Respring, Reboot, DND, LTE, VPN, Kill Background, etc. Quite handy.
- Data Deposit
Using Dropbox, Skydrive, Box, you can save your application preference and make a copy to those cloud storages. Handy, if you switch games to a different iOS without resyncing, or backing up your apps such as Whatsapp, Line, weixin, etc.
- DockShift
Change your dock color, making it transparent, darker, opaque, translucent, etc.
- Flex 2
Tweaks for many AppStore apps and JB apps, such as no ads, VIP accounts, unlimited coins for games, etc. Very handy.
- Giffy
Animates GIF files in iOS, which is by default, only showing first frame of GIF files. - HiddenSettings7

Some repositories in Cydia forces open AppStore links and pops you out of Cydia. It gets very annoying. This package will prevent such action. - NoSlowAnimations
Recommended - will boost your iOS animation speed. Your device will generally feels a lot snappier and quicker when transitioning from apps to apps. - OpenSSH

Here's a list of all the Cydia JB tweaks that I have installed, in no chronological order. Some of them are actually old tweaks that existed in previous days of iOS (3.x+) but I will still review it here. Feel Free to skip if necessary. Top Recommended / Must have apps will be highlighted in Red.
